A Special Chapter is an event that allows you to play new Stages that are different from normal mode and Adventure Mode.
In addition to simply clearing the Stages, you can receive special rewards by clearing missions that are only available in Special Chapters.

Special Chapters will open randomly and when they open, the icon for Special Chapter will appear on the lower right-hand side of the World Map.
